Ha. I kept hoping it was the code! That’d be the easiest to fix. Meanwhile. I’m gonna keep digging!
I still think it's likely to be a measurement error.
Would you be able to share a link to the logic analyzer capture file?

1. Your main oscillator isn't running @ 1.0000000000000000000000000000 MHz.
2. The rise and fall times of your signal may be different. The difference may further depend on the load.
