I am working on my first mircp project and was wondering, for mirco p's can I use a good clean squarewave 1:1 ratio instead of worrying about a pulse waveform.

Most of the 65-family processors only need a single clock input, and 50% duty cycle (if that's what you're asking about) is close to ideal. Some of the older NMOS variations need two non-overlapping clock inputs at the same frequency in opposite phase. The datasheet for any processor you use though will always show the requirements, which again are very simple for most 65-family processors. If you need the datasheet, you can probably find it on this website.
